Custom header.php has broken main menu links

After activating my custom theme (which includes a custom header.php), The menu links (BP 1.1.1) are all including the path to /bp-sn-parent.
The ‘Groups’ link for example should be:
http://sharepointsolutions.com/sharepoint-help/groups
But the URL is:
http://sharepointsolutions.com/bp-sn-parent/http://sharepointsolutions.com/sharepoint-help/groups
