bp version? wpmu version? Any custom mods to bp or wpmu code? What blog is the home theme running on? Link to your site? Some details would be helpful.

I have/had the same issue and was stumped for quite a while. There is a drop-down select box, to let you list which widgets are in which column, but nothing to select which column you want new ones added to!
The workaround I used was to manually change the URL in the address bar of the browser: Change “sidebar-1″ to “sidebar-2″ to add things to the middle column, and to “sidebar-3″ to add to the right-hand column.
I’m using unchanged vanilla WPMU v2.6.5 + BP downloaded yesterday.

I have tried the manual URL override and unfortunately have the same problem.
No matter hwat column is selected, any widgets added only go in the left column!

Both installations are the standard installations with no mods and the BP home is the default theme.

Your wpmu and/or bp install doesn’t seem right. Can you create new blogs and use them? Post to a subdomain blog? I didn’t see any other blogs on your site.
If in the wpmu backend you don’t even see any ‘center-column’, ‘left-column’, ‘right-column’ or ‘blog-sidebar’ as options then you certainly have problems.
What does your apache error log say?
