Activation Issue

Could anyone help me with this problem… I have installed buddypress on a subdomain with this url structure http://mysite.com/mybuddypress/ and updated the BP blog id within the wp-config.php.
The problem is when a user registers on the Main blog the activation key that is being dispatched contains the BP sub domain. Now when I deactivate BP the correct URL is sent out. What I want is that the main url to have a different Registeration and BP another.
Is this possible?
