I have the same problem.
In Network Admin, I can see the Manage Signups. If I go to All Users and click Pending I see pending Users here: mysite.com/wp-admin/network/users.php?page=bp-signups
Each user has been sent 1 x email.
In my Main site or other sites, I can’t see Manage Signups. If I go to All Users and click Pending I get the permission denied screen.
I have same issue. Did you find any solution?
YES!!! Only yesterday after ages of research I found a plugin: Unconfirmed.
Gives you access to Pending users:
Unconfirmed creates a Dashboard panel under the Users menu (Network Admin > Users on Multisite) that shows a list of unactivated user registrations. For each registration, you have the option of resending the original activation email, or manually activating the user.

Spent hours stepping through code trying to figure it out and gave up in the end but that plugin works perfectly.
Do you know if it can work on subsites as well?

It’s just for network admin. Needs code changed for subsite. I think the issue might be that until a user is activated they are not associated with any subsite. This makes it hard to filter it.
Quite a few knock on issues as well. I think I will play it by ear and disable add user for subsites admin panel.
