BuddyPress disables theme options and navigation

Hello,

I am trying to use BuddyPress with a theme from the standard WordPress repository, however whenever I activate BuddyPress I lose the ability to modify the theme options, and the ability to use the mobile-friendly menu.

The theme I am using can be located here: http://wordpress.org/themes/flat

WordPress Version: 3.9.1
BuddyPress Version: 2.0.1
This site is locked down using the WP-Members Only plugin because it is being used as an internal communications platform for a church youth group.

If you could help me out with finding a solution to this, it would be greatly appreciated!
