Nav links don’t match file structure

I’m new to BP but I did an install. Looks great on load, but I’m missing a “register” button and the nav menu doesn’t work. As is typical, my dir structure looks like http://www.host.com/wp-content/templates/%5Btheme%5D/%5Bcategory%5D/index.php. When I go to my site, however, it is looking for http://www.host.com/%5Bcategory%5D/index.php. I understand that the server should be automatically replacing these values with a re-direct, but it’s not happening. Is there something not configured in either my WP or BP installs?
I’m typically a GUI developer but I installed WP through the MS Web Platform Manager. I’m running WP from the root directory.
