Problems with themes after upgrade

Hello everyone!
I have recently upgraded WPMU from 2.7.1 to 2.8.3 and than 2.8.3 to 2.8.6. I also upgraded Budypress from 1.0.2 to 1.1.3. It was using custom made theme. Website is boonika.net.
Boonika’s homepage is displayng custom made WPMU theme as it did while site was running on 2.7.1. You will notice ‘Members’ link in site’s navbar. It was a link that used to send visitors/members right to Buddypress members area from where they could explore other BuddyPress sections. Now, after the upgrade, it shows ‘Error 404 – Not Found’. Of course, it’s probably not Buddypress that is causing this problem but still, I don’t know how to solve it because of the new way BP is handling themes.
My question is: How can I keep on using current WPMU theme for Boonika.net homepage and have Buddypress running as it did before? It is not even necessary to use that custom Budypress theme. Default will be fine for now. I just don’t want to have Buddypress displayed on site’s homepage. I have already red http://codex.buddypress.org/how-to-guides/upgrading-a-buddypress-1-0-theme-for-buddypress-1-1/ but it doesen’t help me. Actually, section “I’ve used a WordPress theme for my blog with the default BuddyPress member theme†is the closest to what I’m aiming at but I’m just not sure if tht is the right way so any advice would be helpful.
