I am having sort-of the same problem. In the main blog the links to “blog” en “members” do work, but in other blogs thohse pages don’t show any posts (or member).
I noticed that in the permalink settings of the main blog there is /blog (not editable) in front of the custom structure settings field. This is not the case on the other blogs in my install.
