Thank you for your answers! I already went through index.php and footer.php but I didn’t managed to find anything useful. Here is how my index.php looks: http://pastebin.com/gPpGym8p . If you have some suggestions, I will appreciate them.

I will give it a try on the wpmudev forums if I won’t work it out.
