Best Practice For Cusomization

I have put some BP custom code in my theme functions.php. I also followed a tutorial that advised creating a file called bp-custom.php, and to put that in the wp-content/plugins folder with some customization code. And, I have a folder in my theme directory called BuddyPress that contains a css directory and an activity directory with some custom code. Lots of customizations in different places..
What is the best practice for implementing custom code for BuddyPress in a theme? I am using a Genesis child theme, BuddyPress 2.4.3 and WordPress 4.4.1.
    Thanks.

If your customizations are theme-specific, then theme/functions.php and theme/buddypress are the places for your code.

You can put code in bp-custom.php, but it will run regardless of which theme is active.
