I have set up buddypress 1.6.4 on WordPress 3.5.
– Should be on WP 3.5.1. Or was that a typo error?
– Did you go through the Installation Wizard after activating BuddyPress?
– Have you tried re-uploading BuddyPress plugin manually? i.e, via s/FTP etc?
– Are you using any membership plugin? Please deactivate and check if issue is resolved.
-No, it is 3.5 not 3.5.1
-The installation works fine as i can get into the members and activities and such.
-I have deleted the files and pages associated wtih BP and reinstalled. Still nothing

I believe what is wrong is the permalink structure. When i look at the permalink options, they are all listed as http://www.website.com/index.php/2013/02/sample-post/ etc. I have tried to install BP in another place and it works fine but in looking at the permalink structure, it is http://www.website.com/2013/02/sample-post/
The site I am trying to get working is in a windows environment with IIS and the working version i mentioned is xamplite.

No, it is 3.5 not 3.5.1
Then you should upgrade to WP 3.5.1 which includes bug fixes and compatible with BP 1.6.4. https://codex.buddypress.org/developer/releases/

@magnuscreed Yes there is. You have to remove that index.php from permalink structure with BuddyPress. I’ve never hosted on Windows server, maybe the following info may help.
