404 Errors on member links and member search

    I have set up buddypress 1.6.4 on WordPress 3.5. The setup seems to have worked. I cannot give a link as it is an intranet site. The default theme for BP is working and i can click on members and it will display all of my members.
    The problem comes when i try to click on any of the members. I get a 404 error and this happens whether i have clicked on an active member or an inactive one. And if i try to search from the top right corner search(with the drop down where you can select members, groups, posts etc), i get the same 404 error.

    I have set up buddypress 1.6.4 on WordPress 3.5.

    – Should be on WP 3.5.1. Or was that a typo error?
    – Did you go through the Installation Wizard after activating BuddyPress?
    – Have you tried re-uploading BuddyPress plugin manually? i.e, via s/FTP etc?
    – Are you using any membership plugin? Please deactivate and check if issue is resolved.

    -No, it is 3.5 not 3.5.1
    -The installation works fine as i can get into the members and activities and such.
    -I have deleted the files and pages associated wtih BP and reinstalled. Still nothing
    -i have run it as the only plugin installed and still the same.

    I believe what is wrong is the permalink structure. When i look at the permalink options, they are all listed as http://www.website.com/index.php/2013/02/sample-post/ etc. I have tried to install BP in another place and it works fine but in looking at the permalink structure, it is http://www.website.com/2013/02/sample-post/

    The site I am trying to get working is in a windows environment with IIS and the working version i mentioned is xamplite.

    Is there a problem with the BP and the permalink structure having index.php in it?

    No, it is 3.5 not 3.5.1

    Then you should upgrade to WP 3.5.1 which includes bug fixes and compatible with BP 1.6.4. https://codex.buddypress.org/developer/releases/

    Yes there is. You have to remove that index.php from permalink structure with BuddyPress. I’ve never hosted on Windows server, maybe the following info may help.
